For defragmentation, I prefer automatic defragmentation to the old manual or scheduled method. The process runs in the background and defrags automatically, only as required during system idle. The drives are kept free of defragmentation most of the time. Easy and efficient.

Also, running chkdsk once in a while is not a bad idea to look out for file system errors.

A good partitioning strategy, if you have more than one HDD, can also help to keep things clean and organized.
